This may be a shot in the dark, but: Are you sure the actual
Reply-To header is set incorrectly, or do you just mean that
"replies still go to the list owner"?

Some mailers (eg, MSMail SMTP gateway) will ignore the From
and Reply-To headers and use the envelope information (Sender,
Return-Path) for reply addresses. So the message leaves
Majordomo OK but is misinterpreted at the receiving end.

Other explanation- you said you use moderate=yes: You might
not be approving the message correctly, which can lead to 
inappropriate header info.
