I don't know enough about majorcool to say with authority, but
it should be able to read/find the lists directory from the
majordomo.cf file for your virtual domain.  You are using a
separate majordomo.cf for each domain right?

If majorcool is not smart enough for this, you will have to 
patch/modify majorcool or it's config file so that is can.
